Modelling Trafficking of Proteins within the Mammalian Cell Using Bio-PEPA

چکیده
Src: An oncoprotein, implicated in tumour formation and motility of cells; specifically, a non-receptor tyrosine kinase (Src, aSrc). FGF: A growth factor that is involved in signalling between cells. FGF receptor: A protein that sit across the membrane of the cell and to which FGF can bind. It transfers signals outside the cell to signalling pathways within the cell (FGFR). FGFR complex: A complex consisting of a dimer of FGF and FGFR, together with active Src and other species (FGFRc). Endosome: A membrane-bound compartment that transports molecules around the cell, moving along microtubules. Inactive: A protein in a conformation that makes it unable to interact with other molecules. Both phosphorylation and dephosphorylation can cause activation. Experiment: addition of FGF at high and low concentration

A compartmental model of the cAMP/PKA/MAPK pathway in Bio-PEPA
The vast majority of biochemical systems involve the exchange of information between different compartments, either in the form of transportation or via the intervention of membrane proteins which are able to transmit stimuli between bordering compartments. The correct quantitative handling of compartments is, therefore, extremely important when modelling real biochemical systems. The Bio-PEPA ...
متن کاملBio-PEPA: A framework for the modelling and analysis of biological systems
In this work we present Bio-PEPA, a process algebra for the modelling and the analysis of biochemical networks. It is a modification of PEPA, originally defined for the performance analysis of computer systems, in order to handle some features of biological models, such as stoichiometry and the use of general kinetic laws. Bio-PEPA may be seen as an intermediate, formal, compositional represent...
متن کاملSome Investigations Concerning the CTMC and the ODE Model Derived From Bio-PEPA
Bio-PEPA is a recently defined language for the modelling and analysis of biochemical networks. It supports an abstract style of modelling, in which discrete levels of concentration within a species are considered instead of individual molecules. A finer granularity for the system corresponds to a smaller concentration step size and therefore to a greater number of concentration levels. This st...
متن کاملAnalysing Robot Swarm Decision-Making with Bio-PEPA
We present a novel method to analyse swarm robotics systems based on Bio-PEPA. Bio-PEPA is a process algebraic language originally developed to analyse biochemical systems. Its main advantage is that it allows different kinds of analyses of a swarm robotics system starting from a single description. In general, to carry out different kinds of analysis, it is necessary to develop multiple models...
متن کاملEquivalences for a biological process algebra
This paper investigates Bio-PEPA, the stochastic process algebra for biological modelling developed by Ciocchetta and Hillston. It focusses on Bio-PEPA with levels where molecular counts are grouped or concentrations are discretised into a finite number of levels. Basic properties of well-defined Bio-PEPA systems are established after which equivalences used for the stochastic process algebra P...
